I think contact Mercury and complain - should be under warranty if it's new. If Saltwater can't fix it try Portside (Spearwood/Yangebup) or Challenge Marine (Balcatta). I had my mercury serviced at Portside recently and they were good...
cant really think y it would be ur alternator or reg seeing as u have only taken it out 6 times yer i would get on to the place ur brought it from and give them hell
a faulty elex card which I had happen in my 200Hp Johnson about 10 years ago. The problem was that the fault only occurred when the engine heated up and the technicians were not proficient enough to troubleshoot.
Recommend contact Mercury customer service on the web and getting them to point you to a better team of techs. This is probably not the first engine to have these problems and you may just find out there is a recall for the defective part.
not good , i would be doing as mentioned , ring mercury and explain the prob to them ,its not good when a motor cuts out but when it cuts out in a sticky situation its even worse, i would be telling them to replace the motor as that one cant be trusted not to cut out again in a dangerous situation. not worth putting a life at risk. if the techs cant find anything wrong i wouldnt trust the donk even if they said its fixed

Wonky thermostat?
Had this problem with my old Yammie 2-strokes...but yeah, as said before, what's up with the warranty? That should cover this sort of thing...
